With Brady taking the #1 spot I now would go with Aaron Rodgers here.

I ultimately had to decide between Peyton and Aaron, but I'll give it to Rodgers.

Also, the way Brady's played in two straight playoff runs and I'm thinking Rodgers has bypassed him, too.

I'm sorry, but what has Aaron Rodgers done in the playoffs? 
 
Aside for the year he won the Super Bowl, Rodgers has one career playoff victory, and that was versus Joe Webb. As much as Brady and Peyton have come up flat, if you want to say that (I wouldn't say that), Rodgers has too. 
 
 
the Broncos also should have won that game (thanks to Rahim Moore) versus the Ravens. His other playoff losses are usually to Tom Brady too.
 
 
And Tom Brady is still better than Rodgers too, son. Brady gets shit for losing to the past two Super Bowl champions? Nobody is giving shit to the 49ers for doing the exact same thing, losing to the SB champs in B2B years.

Rodgers' career playoff passer rating is 103.6.  He has a 2.6/1 TD/INT ratio.  Completed 66.1% of his passes.  7.9 YPA.  All of which are significantly higher than both Brady and Manning's career playoff numbers.  It's obviously a smaller sample size, but the Packers lack of success in the postseason (outside of the super bowl run) has absolutely nothing to do with Rodgers.  Rodgers has only had one true poor performance in his playoff career, and they didn't even lose that game.
 
I could still get behind Brady at #1.  I don't agree with it, but it's not outrageous.  I can't agree with Peyton ahead of Rodgers, though.  Not anymore.  You said Peyton was #2 "easily" behind Brady, and you ask what Rodgers has done in the playoffs outside of that one super bowl run... well Peyton hasn't won an outdoor playoff game in seven years, and since his super bowl win, he's 2-5 in the playoffs.
 
All that being said, playoff success isn't an end all be all argument for quarterbacks.  Based on stats or otherwise, Rodgers is the best quarterback in the league right now.  Peyton and Brady are still top three, but their time is just about done at the top.  The torch has been passed.  The last four years from Rodgers have been otherworldly.  It's just unfortunate that his defense has consistently let him down.

Rodgers has been very good in the playoffs, he is hardly the reason they only have one win aside from the Super Bowl year.
